Doenitz was charged with the counts 1 (conspiracy), 2 (crimes against peace), and 3(war crimes).

He pleaded not guilty.

Doenitz was acquitted on the first count. Indeed, the only incriminating fact that the Tribunal could uphold against him was his part in planning a crime against peace. In any case, due to the predominant role that he had played in the naval war since the outbreak of hostilities, he was deemed guilty of conducting an aggressive war; under his command, the German submarine inflicted enormous casualties not only on the allied fleet, but equally on neutral ships. In consequence, the Tribunal found Doenitz guilty with respect to the second count.

Ultimately, Doenitz was found guilty of war crimes; the Tribunal noted in particular the "Laconia Order" (1942) as grounds for their decision. Moreover, in 1945, Doenitz had advised Hitler not to suspend the Geneva Convention as a means to keep up appearances, but to breach it if he deemed it necessary.

The Nuremberg War Crimes Tribunal sentenced Doenitz to ten years in prison for crimes against peace (count 2) and war crimes (count 3).

His appeal at the Control Council was rejected on October 10, 1946.

After he had served his prison sentence at Spandau, Doenitz was released after 11 years and 4 months of imprisonment. He deceased on December 24, 1980.
