Protais Zigiranyirazo was arrested on behest of the Chief Prosecutor of the International Criminal Tribunal for Rwanda (ICTR) on 26 July 2001 in Brussels, Belgium. On 3 October 2001, he was transferred to the United Nations prison quarters in Arusha, Tanzania.

At his initial court appearance before the First Trial Chamber on 10 October 2001, Zigiranyirazo pleaded not guilty to the two charges with which he was indicted, according to a bill of indictment dated 20 July 2001. Zigiranyirazo was indicted for genocide, “murder as a crime against humanity” and “extermination as a crime against humanity”

On 25 November 2003, following a modification to the indictment, Zigiranyirazo again pleaded not guilty before the Third Trial Chamber to the five charges in the modified indictment. In the modified indictment he was accused of “conspiracy with a view to commit genocide”, “genocide”, or in the alternative, “complicity to commit genocide”. He was also charged with “murder as a crime against humanity” and “extermination as a crime against humanity”.

The trial of Protais Zigiranyirazo began on 3 October 2005 before the Third Trial Chamber of the ICTR.

On 18 December 2008, Zigiranyirazo was found not guilty of counts 1 (conspiracy to commit genocide), 3 (complicity in genocide) and 5 (murder as a crime against humanity). The Trial Chamber found him guilty of genocide (count 2) as well as of extermination as a crime against humanity (count 3).

He was sentenced to 20 years in prison.

On 16 November 2009, the Appeal Chamber overturned the 20-year sentence and ordered Zigiranyirazo's immediate release.
